Genome- wide InDel marker development and application of Cucurbita pepo L.

Abstract:Pumpkin(CucurbitapepoL.)isanimportantvegetablecropswithrichgeneticdiversity,diverseuse,and high economicvalue.Tosystematicallydevelopgenome-wideInDelmarkers,twoaccessions fromdifferentsubspecies-Jin-GL (C.pepo ssp.texana)andHM-S2(C.pepo ssp.pepo)-were subjected toresequencing.Five polymorphicInDel locis were selected and successfullyvalidatedoneach chromosome,resulting inatotalof10 pairs primers.Polymorphismevaluationusing81pumpkingermplasmsrevealedbroad geneticbackgroundsamong thetestedmaterial,withanaverageShannon's genetic diversityindex of1.0o,andhighmarker polymorphism,as indicatedbyanaverage polymorphismiformationcontent(PIC)of0.56.Clusteranalysis viatheunweighted pair group method with arithmetic mean(UPGMA)classifiedthe81 germplasms into four gourps atagenetic similaritycoefficientof0.65.GroupIcomprised45accessions,primarilyvining ormamental typesofsp.texana.Group IIcontained34accessions,representingcultivated types ofsp.pepo. Group IIl contained one wild accession of C.foetidissima and group IVconsistedofone C.maxima accession.Ten markerswith thehighestpolymorphismwereselectedfrom10Opolymorphic InDelmarkers toconstructafingerprinting.Finally,clusteranalysiswasperformedon237commercialC.pepovarieties(andhybrids)usingthe10Opairsofprimers.The results showed thatatthe genetic distanceof0.08did seed-types exhibit a tendencyto formadistinct group.Furthermore, mostvarieties (hybrids)ofboth flesh-typeandseed-typeexhibitatrendofnarrowgeneticbackground.Thisstudyprovides atheoretical basis for the genetic diversity analysisof C pepo germplasm resources and the development of new cultivar.
