Analysis codon usage bias in 20 Peucedanum chloroplast genomes

Abstract:To investigate codon usage bias in 2O Peucedanum chloroplast genomes,we employed bioinformatics tools EMBOSS,CodonW, CUSP for codon composition analysis, visualized by SPSS2O. O. The study showed that the average GC base content was 39.89% , GC3 content ranged from 30.02% to 30.22% ENC values ranged from 49.73 to 49. 90,indicating that the codon usage bias was weak;the sequences protein coding regions showed A/T base enrichment phenomenon, with a majority the third codons ending with A/U, neutrality plot other analyses showed that the main driver codon usage bias was natural selection. Twenty-nine high-frequency codons were screened, which 17 were the same optimal codons such as UUA,UGU UCU. Based on the extremely high similarity between the coding sequences the chloroplast genome the phylogenetic tree constructed from the whole chloroplast genome,it was shown that the codon usage bias was related to the evolutionary relationship. The findings this study lay a foundation for further research on molecular phylogenetics, genetic transformation, chloroplast genetic engineering in Peucedanum species.
